Dungeons and Caverns
Add a system that spawns caves and caverns underground with rare resources, as well as derelict subsurface tunnels with special loot hidden at their base. One thing with dungeons, to preclude players from just grinding their way through the dungeon, have some kind of "Spherical Scenario Inhibitor" that disables certain tools from being used to cheat the dungeon. The completion of the dungeon will result when you get to the core of the dungeon and shut of the beacon for the ruin/dungeon.

The single player mission does this pretty well, but it obviously required a human's touch to create. I'd be interested in seeing some examples of dungeon generating algorithms that do what you are thinking. I know games like Minecraft have tunnels, but their dungeons are just holes in the ground, where as I think you are proposing something more like what happens in games like Starbound and Terraria. That would be non-trivial, but certainly cool. +1 from me.

Dungeons may be too far, but cavens should be a good idea. Currently it's completely meanless to dig deeper into the planet since there's no ore, no caves, nothing but rocks. I prefer procedurally generated caves along with ore deposit, just like that in Planet Explorer

Please help support my "Furniture and Greenhouse" idea. It really is a good idea, if I say so myself. Personally, I think the game has overlooked a vital part of ship building. We have no furniture, like beds and desks or no bathroom items, like sinks, toilets and showers. Anyway, there's more to my idea, I would appreciate any votes. Thank you.
